Hm, I think Let it Go by Indina Menzel (Elphaba!!) for the next Disney movie Frozen would be a good choice for Jenna, when's she's running away from Nome. Especially the 'Now they know, let it go, let it go' maybe with Jenna running through the snow, letting all of Nome know how she feels for Balto? -Shrug-

I could probably come up with quite a list, but off the top of my head I think of "There Will Be a Day." Sometime ago I discovered a music video of that with clips from Balto, and it was great... except that the maker only did part of the song because they were, in their own words, "lazy." I've been looking for a full one ever since.
I also think of "What This World Needs," because the first lines in particular draw a sharp contrast between pretenders who are just out for the glory and the real deal who will do what needs to be done for the sake of those who need it (i.e. a contrast between, for example, Steele and Balto respectively). I'm trying to think of a better song than that, though, because I'm not sure all the lines fit s neatly as those do.
"Game Over" from Spy Kids 3-D: Game Over also comes to mind, as well as "Eye of the Tiger," although I think that one's been done.

One idea that came to mind just now is "Stand Up" from the series McGee and Me. The theme of the song is about helping others, letting your actions speak for you, and doing the right thing even when it's hard or unpopular - in short, pretty much everything that Balto was about.
I also seem to remember a good AMV set to "When You Believe" from Prince of Egypt, and on that note "Let My People Go" would work well too (especially if, as some postulate, Balto and Steele had been friends at some point before the events in the movie). The latter song's theme of enmity amidst plagues and other threats would work nicely. I'm trying to decide if "Playing With The Big Boys Now" would work, though I question if all three of the movies combined had enough menaces to really do that song justice (cue the sequel-haters).
Lastly, I could see Balto clips being set to the theme of the anime Sword Art Online, though I confess even after listening to the English version I still can't understand half the lyrics. Still, some of the lines I did get, such as "I was never right for the hero role" and "all the emptiness inside" seem like good fits. A couple of the visual parts from the theme could even be roughly paralleled with clips from the movies.
